In this Dr Bill Harford (Tom Cruise) takes a number of taxi rides, but 5 of them are in the same taxi (license number 7M96)

This taxi also appears a few times passing by in the background if you look closely:

Later on, while being followed by a sinister bald man, he tries to get into a cab but the driver says he's off duty. Again this is the same cab he used before.

Maybe. On the other hand it is just multiple similar 2-star cars, no?

No, as I said the same car is reused in different scenes, or at least the cars used in those scenes share the same registration number, which leads me to believes it's the same car each time.
